Laboratory

The Integrative Functional Genomics of Cancer team (U1330, Institut Curie) is dedicated exclusively to the bioinformatic and computational analysis of interactions between tumors and the immune system. Using large-scale genomics approaches and single-cell technologies (scRNA-seq, scATAC-seq, scTCR-seq), it explores immune infiltrates, identifies new tumor antigens, and studies non-genetic mechanisms of immunogenicity, particularly in pediatric cancers and sarcomas. The team integrates data from patients, experimental models, and large public databases (TCGA, GTEx, TARGET, ICGC) with the aim of producing analyses with high translational and clinical impact, without experimental laboratory activity.

Missions

Required

You will optimize pipelines for analysis of tumor NGS profiling and contribute to the development of a web platform designed to provide the scientific and industrial community with a tool for searching for unconventional transcriptomic sequences, based on technologies developed within the laboratory. As part of this project, you will be required to :

Optimize pipelines for integrated Whole Exome sequencing and RNAseq of tumor samples from Curie Hospital
Develop, maintain, and improve the software chain related to the web platform (Snakemake pipelines, Python scripts, etc.); respond to the needs and feedback expressed by platform users. Deploy the software chain on the cluster nodes dedicated to the platform.
Maintain and improve the software tools used by the team to search for transcriptomic sequences.
Update the necessary elements on the platform's website; liaise with the service provider responsible for the webapp; possibly make some minor corrections (no experience in webdev development is expected).

Develop and implement, in conjunction with the relevant departments, a strategy to develop and expand the community of users of the web platform.

Training And Experience Required

Level 7 Master's degree/equivalent qualifications
Professional experience in data science or computer science

Skills Required

Solid experience in programming, design patterns, Python 3, git
Good knowledge of Linux systems (including command line)
Autonomy, initiative, and rigor, good analytical and synthesis skills
Ability to work in a team, particularly in a multidisciplinary scientific environment
Ability to work in English
Proficiency in written and oral presentation techniques
